I'm unaware of a universal approach in use. pkg-config provides a means to work around default -I include, which I've employees with the enable-isystem configuration option. Additionally those includes communicated by m4 discovery have been substituted via that option. However their are limits to the means for that substitution which is one of the reasons why it's surfaced as an option.
